Pictures/names of tools attached
It's pretty anoying that you constantly have to click on Pokémons in play to see if it is a Muscle Band, Hard Charm or whatever tool that is attached.
Would be nice if there was a little picture of the tool attached, or if the name somehow showed.1 voteHi, you can just mouse-over attached tool indicator to see list of attached cards in a tooltip.

New Rotation
Promote the new Ancient Origins set and move all of the cards from the past standard rotation into Expanded only! (:

encrypt the connection to the website for secuity
Even though TCG One is a video game, it is best to encrypt the data sent over(at least in the login screen) so nobody hacks or steals passwords.

Ampharos EX bug
I noticed a bug while playing with Ampharos EX. When I use the Thunder Rod attack, it allows me to attach Lightning Energies to whoever I choose, but on the card it reads that its only Lightning energies to this Pokemon. Just a bug I thought I'd point out (-:

double bench
Remove Double Request for Benching Pokemon at start of game. Every game starts with asking if you want to add a pokemon to your bench twice.

Allow resetting to "null" or "blank" deck option after choosing cards from specific set.
When creating a new deck, after specifying 1 set (to select a card from), set option can not be reset to null/blank - must select a set to continue adding to deck.

Fix the issue that doesn't let you switch the filter options
It might just be me, but whenever I choose a filter to find cards faster, it doesn't let me switch, so i have to exit the deck builder and restart. It didn't used to be like that.
